TEM bildet eine große Analysemethode in einer Reihe von wissenschaftlichen Bereichen, sowohl in der physischen als auch in der biologischen Wissenschaften. TEMs finden Anwendung in der Krebsforschung, Virologie, Materialwissenschaft sowie Verschmutzung, Nanotechnologie und Halbleiterforschung. Bei kleineren Vergrößerungen ist der TEM-Bildkontrast auf die Absorption von Elektronen im Material zurückzuführen, bedingt durch die Dicke und Zusammensetzung des Materials.
