Les substances endogènes sont celles qui proviennent d'un organisme, d'un tissu ou d'une cellule. Les éléments viraux endogènes sont des séquences d'ADN dérivées de virus qui sont insérés de manière ancestrale dans les génomes des cellules germinales. Ces séquences, qui peuvent être des fragments de virus ou des génomes viraux entiers, peuvent persister dans la lignée germinale, en passant d'une génération à l'autre comme allèles hôtes. Dans certains systèmes biologiques, l'endogénéité se réfère au receveur d'ADN. Cependant, en raison de l'homéostasie, la discernement entre les influences internes et externes est souvent difficile. Les facteurs de transcription endogènes se réfèrent à ceux qui sont fabriqués par la cellule, par opposition aux facteurs de transcription clonés.
