L'effetto di posizione è l'effetto sull'espressione di un gene quando la sua posizione in un cromosoma è cambiata, spesso mediante la traslocazione. Questo è stato ben descritto in Drosophila rispetto al colore degli occhi ed è noto come variegazione dell'effetto di posizione. Il fenotipo è caratterizzato da un'espressione instabile di un gene che provoca la colorazione degli occhi rossi. Nelle mosche mutanti gli occhi hanno tipicamente un aspetto sconnesso di settori bianchi e rossi. Questi fenotipi sono spesso dovuti a una traslocazione cromosomica tale che il gene a colori è ora vicino ad una regione di eterocromatina. L'eterocromatina può diffondersi in modo stocastico e disattivare il gene a colori che genera i settori degli occhi bianchi. L'effetto di posizione viene utilizzato anche per descrivere la variazione dell'espressione esposta da transgeni identici che inserire in diverse regioni di un genoma. In questo caso la differenza nell'espressione è spesso dovuta a potenziatori che regolano i geni vicini. Questi promotori locali possono anche influenzare il pattern di espressione del transgene. Poiché ogni organismo transgenico ha il transgene in una posizione diversa, ogni organismo transgenico ha il potenziale per un modello di espressione univoco.
