Kesan kedudukan adalah kesan ke atas ekspresi gen apabila lokasinya di dalam kromosom berubah, selalunya melalui translocation. Ini telah diterangkan dengan baik dalam Drosophila berkenaan dengan warna mata dan dikenali sebagai variegasi kesan kedudukan. Fenotip ini dicirikan oleh ekspresi gen yang tidak stabil yang mengakibatkan pewarna mata merah. Dalam lalat mutan, mata biasanya mempunyai rupa putih dan merah. Fenotip ini sering disebabkan oleh translocation kromosom sedemikian rupa sehingga gen warna kini dekat dengan kawasan heterochromatin. Heterochromatin dapat menyebar stochastically dan mematikan gen warna yang menghasilkan sektor mata putih. Kesan kedudukan juga digunakan untuk menggambarkan variasi ungkapan yang dipamerkan oleh transgen yang sama yang memasukkan ke dalam kawasan yang berlainan daripada genom. Dalam kes ini, perbezaan ungkapan sering disebabkan oleh peningkatan yang mengawal gen jiran. Peningkatan tempatan ini juga boleh mempengaruhi corak ekspresi transgene. Oleh kerana setiap organisme transgenik mempunyai transgene di lokasi yang berbeza, setiap organisma transgenik mempunyai potensi corak ekspresi yang unik.
