Efekt położenia to wpływ na ekspresję genu, gdy jego lokalizacja w chromosomie ulega zmianie, często przez translokację. Zostało to dobrze opisane w Drosophila pod względem koloru oczu i jest znane jako wariacja pozycji. Fenotyp charakteryzuje się niestabilną ekspresją genu, który powoduje czerwień oczu. W zmutowanych muchach oczach zazwyczaj występuje cętkowane wyglądy białych i czerwonych sektorów. Te fenotypy są często spowodowane translokacją chromosomową tak, że gen kolorowy jest teraz blisko regionu heterochromatyny. Heterochromatina może rozprzestrzeniać się stochastycznie i wyłączyć geny barwne, powodując białe sektory oczu. Efekt położenia jest również używany do opisania odchylenia ekspresji wykazywanej przez identyczne transgeny, które wstawiają się do różnych regionów genomu. W tym przypadku różnica w ekspresji jest często spowodowana wzmacniaczami, które regulują sąsiednie geny. Te lokalne wzmacniacze mogą również wpływać na wzór ekspresji transgenu. Ponieważ każdy organizm transgeniczny ma transgen w innej lokalizacji, każdy organizm transgeniczny ma potencjał do unikalnego wzoru ekspresji.
