Nach dieser Definition werden Edelgasatome als Moleküle betrachtet, obwohl sie aus einem einzigen nicht gebundenen Atom bestehen. Ein Molekül kann homonuklear sein, dh es besteht aus Atomen eines einzelnen chemischen Elements, wie bei Sauerstoff; Oder es kann eine chemische Verbindung sein, die aus mehr als einem Element besteht, wie bei Wasser. Atome und Komplexe, die durch nicht-kovalente Bindungen, wie Wasserstoffbrücken oder ionische Bindungen, verbunden sind, werden im Allgemeinen nicht als einzelne Moleküle betrachtet. Moleküle als Bestandteile der Materie sind in organischen Substanzen üblich. Sie bilden auch die meisten Ozeane und Atmosphäre.
