Wurzelknötchen treten an den Wurzeln von Pflanzen auf, die mit symbiotischen Stickstoff-fixierenden Bakterien assoziieren. Unter stickstoffbegrenzenden Bedingungen bilden fähige Pflanzen eine symbiotische Beziehung zu einem Wirts-spezifischen Bakterienstamm, der als Rhizobie bekannt ist. Dieser Prozeß hat sich mehrfach innerhalb der Fabaceae, sowie in anderen Arten, die innerhalb der Rosid-Clade gefunden wurden, entwickelt. Innerhalb von Hülsenfrüchten wird Stickstoffgas aus der Atmosphäre in Ammoniak umgewandelt, das dann in Aminosäuren, Nukleotide und andere zelluläre Bestandteile wie Vitamine, Flavone und Hormone assimiliert wird. Ihre Fähigkeit, gasförmigen Stickstoff zu fixieren, macht Hülsenfrüchte zu einem idealen landwirtschaftlichen Organismus, da ihre Anforderung an Stickstoffdünger reduziert wird. Tatsächlich blockiert der hohe Stickstoffgehalt die Knötchenentwicklung, da es keinen Nutzen für die Pflanze gibt, die Symbiose zu bilden. Die Energie zur Aufspaltung des Stickstoffgases im Knötchen kommt aus Zucker, der aus dem Blatt verlegt wird. Malate als Abbauprodukt von Saccharose ist die direkte Kohlenstoffquelle für das Bakteroid. Die Stickstofffixierung im Knötchen ist sehr sauerstoffempfindlich.
