La ubiquitina es una proteína compuesta de 76 aminoácidos. La primera función conocida es que la ubiquitina cataliza la degradación de las proteínas mediante la unión a otras proteínas. Pero recientemente, se han descubierto otras funciones de la ubiquitina. La ubiquitina se une al sustrato por la acción secuencial de tres proteínas diferentes, E1, E2 y E3. La glicina en el dominio C-terminal de ubiquitina forma un enlace covalente con el sustrato uniéndose a NH3 en el grupo R de la lisina de la proteína sustrato. En general, la proteına con ubiquitina se degrada por el proteasoma. En este momento, para ser descompuesto por el proteasoma, la poliubiquitina que tiene varias ubiquitina debe estar unida al sustrato. Hasta la fecha, la degradación dependiente de la proteasa del sustrato se produce solamente cuando al menos cuatro poliubiquitina conjugada con ubiquitina se une al sustrato. Sin embargo, esto es controvertido porque proviene de experimentos in vitro.

유비퀴틴은 76개의 아미노산으로 구성되어 있는 단백질이다. 처음에 알려진 기능은, 유비퀴틴이 다른 단백질에 결합함으로써 단백질의 분해를 촉진하는 것이었다. 그러나 최근들어 유비퀴틴의 다른 기능들이 속속 밝혀지고 있다. 유비퀴틴은 세 종류의 단백질, 즉 E1, E2, 그리고 E3의 순차적인 작용에 의해 기질에 결합하게 된다. 유비퀴틴의 C쪽 말단 도메인에 있는 글리신이 기질 단백질의 라이신의 R기에 있는 NH3에 결합함으로써 기질과 공유 결합을 형성하게 된다. 일반적으로 유비퀴틴이 붙은 단백질은 프로테아좀에 의해 분해가 된다. 이 때, 프로테아좀에 의해 분해가 되기 위해서는 유비퀴틴이 여러 개가 붙은 폴리유비퀴틴이 기질에 붙어야 한다. 현재까지는 적어도 4개의 유비퀴틴이 결합한 폴리유비퀴틴이 기질에 붙을때만 기질의 프로테아좀 의존적인 분해가 일어난다. 그러나 이것은 in vitro 실험에서 나온 것이기 때문에 논란의 여지는 있다.
